An FA Cup exit rubbed salt into Brentford’s wounds on the day the club lost manager Uwe Rosler to Wigan.
James Berrett’s superb strike from distance gave Carlisle a half-time lead before the Bees equalised through Pascal Chimbonda’s own goal.
But Miller finished neatly from inside the box and then converted a penalty to put the game beyond them before substitute Farid El Alagui’s late header.
Rosler’s assistant Alan Kernaghan and first-team coach Peter Farrell took charge for the second-round clash following Rosler departure on the morning of the game.
The home side could have taken an early lead when Richard Lee, who replaced David Button in goal, pushed Sean O’Hanlon’s header onto the bar.
Lee also did well to save a 40-yard free-kick from Tom Lawrence before he was beaten by Berrett’s 25-yarder.
Brentford’s second-half fightback was rewarded when Alan McCormack’s cross was turned in by former Tottenham and Wigan defender Chimbonda.
But after Miller exchanged a neat one-two and finished well, McCormack brought down David Amoo in the box and Miller converted the spot-kick.
El Alagui headed home fellow substitute Sam Saunders’ free-kick with six minutes left as Brentford finished strongly.
